Don't go there. Go to Mossdeep City, and go down, until you see a Dark patch of Water.
Dive underneath it then go down until you find an entrance.
Enter it solve all the patterns, and beat Team Aqua. Battle the leader beat him and go catch Kyogre.
Then the door will be open.
