All you have to do is go to Team Aqua hideout and play arond on the warp pads until you find a room with three pokeballs in it.

Two of the Pokeballs are Lv: 25-30 Electrobes. The other two are a Masterball and a Nugget!!!

In order to get a Master Ball you must go to the Team Aquas Hideout and search through the warppoints and pretty soon you should find a room with four item balls, one of them is the Master Ball but another is a powerful Electrode that knows selfdestuct.
And that is how to get a Master Ball.
