In the Pokemon Center is a device called a PC. Click on it and click on the option that says someone's PC. That'll change later when you meet the person who made the PC. Anyway now you should see the options to withdraw, deposit, move, and release your Pokemon. I always go with Move since it's like a combo of Withdraw and Deposit. Anyway this is where you can store your Pokemon at and move any Pokemon you've caught to your party. If you release your Pokemon theres no way of getting it back though.
