Groudon: At the weather station, go in and go to the second floor and talk to the man at the end. He will tell you about a drought at some route. Go to that route and there will be a cave there that wasn't there before, go in and you will fight Groudon.

Kyogre: Go back to the weather station and talk to the same man, he will tell you about strange weather at a different route and if you have already battled groudon he will be telling you about Kyogre. Go to the route and if you are close it will start raining, look around for a lake or something with a deep diving place. You will need surf and dive.
