Question for Pokemon Sapphire

My question is that when I use my action replay for deoxys and jirachi I can't use them for battle tower and pokemon colosseum it just says that they are unuseable or something like that. Is there a way to make them so they show up in the pokedex and to get them to battle in events like that?

First thing, Jirachi is always eligible.

But the problem with Deoxys is that its form varies from game to game, and that may complicate trading procedures.
