Try having a Golbat, and use mean look. Then Latios can't escape. Now use ultra balls or timer balls to capture it.

First go to Sky Pillar and catch a level 42 or higher Golbat or Zubat that knows the move Mean Look. Put Zubat or Golbat first in your party. Buy lots of Great balls or Ultra balls. Then look at your Pokedex and find Latios use Mean look. Throw your pokeballs at latios until you catch him.

Well, I think this is a little late, but, DON'T USE YOUR MASTER BALL ON GROUDON OR RAYQUAZA!!! CATCH THEM WITH TIMER BALLS, POKE BALLS, ULTRA BALLS, AND NEST BALLS!!! Why you may ask? Because they don't run away on the first turn! If you ever see Latios, just try an Ultra or Poke ball. If it doesn't work, don't worry, just got to your Poke Dex and follow him wherever he goes. Also, try getting a lvl 50 TentaCruel, and use whirpool or wrap, so Latios can't escape.

Use the Mean Look of Golbat.
Now throw alot of Ultra Balls to catch him.

Trap it with a Goldbat and weaken it and try catching it with a Ultra Ball.
