It's going to be tough to defeat Winona with just Sceptile, but it can be done. Your going to have to use Sceptile's Normal-Type Moves to win. Having many Hyper Potions and Revives would also help you.
By doing these things, I think you might be able to defeat her.

My sceptile is lvl.55 and the most effective move that I have found is pursuit
