Just keep throwing ultra balls while his hp is low, and I suggest you put him to sleep.

Firstly you have to put it to sleep, then you can paralyse it (Paralysing it first will cause it to rest healing itself.) Then wither its health away to a tiny slither and start to thjrow ultraballs at it.

It is very simple, especially if you have a high level bug or grass type.

When Rayquaza is in the air(he used Fly and is ready to attack), Thow an ultra ball and VOILA! Rayquaza is yours!

You have to beat the Elite Four first then you head to the Sky Pillar on the top of the roof on Route 131. You will have to use the mach bike to get past all the cracks in the floor in the tower without crashing if you do crash you will fall to the floor below you. Once you goten past the old cracked floors without out losing momentum you will fine Rayquaza on the roof of the Sky Piller. Save before you fight Rayquaza he will be at level 70. Make sure you have a abundance of health items like revive and full restore to keep your pokemon from fainting. Be careful if you make Rayquaza faint then you can't get it again it's a one time only chance good luck.
