The master ball can be obtained at Team Aqua's base, it is hidden somewhere there. Once you leave the headquarters you can never come back to get it. Only chance you have now is to win at the lottery in Lilycove's mall. And Latios, it just shows up anywhere the first time it's a matter of luck.

You get the master ball in the magma hideout outside lilycove city :3
There is no first place that latios travels, he can show up on most routes and you'll have to be patient to find him
