After you beat him, a story will eventually happen. Talk to people you have never seen in the square, or check the job board by the post office for special jobs.
Buy the friend area Southern Island from Wigglytuff and then complete the dungeon Solar Cave, and grab the HM Surf on the last floor (20). You may need a Pokemon that can walk over water to get to it - that's how it was for me anyway. Or a trawl orb would work. Anyway, that should start the Latios/Latias storyline for you. If not, go back and recruit the legendaries you've met so far, then try again. Hope this helps.
After you beat Kyogre, you will get mail that says there is a new place discovered called Burried Relic. Go to the Square nad talk to the Pokemon, Lombre will tell ou to talk to Shirfty and Shirfty will tell you where it is located. Go to the Burried Relic and go through all 99 floors, there at the end will be Mew.
