How do you get the dungeons? I mean all dungeons with legendary pokemon.

You have to play through the game to unlock the dungeons.

Unown: Unown Relic: Purchase Aged Chamber AN and Aged Chamber O?
Latios & Latias: Northern Range: Purchase Southern Island and complete a few missions. Pitfall valley: finish previous mission.
Jirachi: Wish Cave: Complete previous mission, talk to Medicham & Arbok in Pokemon Square, do a mission, talk to Arbok at the pond, complete a few missions, find Arbok's mission at the Pelipper Post Office.
Kyogre: Stormy Sea: Speak to Medicham, speak to Lombre, talk to Whiscash, (Have HM Dive/Learn HM Dive).
Celebi: Purity Forest: Get Sky Blue Plains.
Mew: Buried Relic: Receive Mail, speak to Whiscash, speak to Shiftry.
Lugia: Silver Trench: Recruit Articuno, Zapdos, & Moltres (By returning to Mt. Thunder, Mt. Blaze, & the Frosty Forest & defeating them), Speak to Alakazam, visit birds' friend area, have HM dive.
Deoxys: Meteor Cave: Recruit Lugia.
Entei, Raikou, Suicune, & Ho-oh: Do several missions, receive Clear Wing from Spinda, go to the 13th floor of the Great Canyon and speak to Xatu, finish your newly opened fiery field, receive Red Wing, finish your newly opened Lightning Field, receive Sunset Wing, finish newly opened Northwind field, receive Rainbow Wing, (Get Sacred Field and rematch all three beasts to recruit), go to Mt. Faraway, buy the friend area Rainbow Peak, rematch Ho-oh.
Mewtwo: Western Cave: Recruit Ho-oh.
