The Pokemon flute is giving to you by Mr fuji. He is found in Lavender town and you would need to be required to go in the cemetary (that really big building). After fighting a series of team rocket members (we're assuming here you went to their casino base already), mr fuji would reward you a Pokemon flute for putting the marowak to sleep.

Go to Pokemon tower in Lavender Town and fight your way to the end, after a scene it will be given to you.
