To get the second password to the Rocket Warehouse you must save lorelie and from Team Rocket in island four! You need a Pokemon that knows Surf by the way!
And you will also find HM07 Waterfall. After saving lorelie go to island 6 and go to the Dotted Hole, you need a Pokemon that knows Cut!
To navigate inside the cave you need to go to the middle hole then top hole then left hole then right hole then bottom hole then the saphire is there but a dude will take it to you and he will give you the second password in the Rocket Warehouse! Batle him again inside and he will give you back the saphire!
