It's too long to explain, but there is a walkthrough for it.
Go to the walkthrough's and look for one called "sevii islands".

The Ruby is located in the small cave at the foot of Mt. Ember, which is blocked by the Rocket's. The Sapphire is on Island 6, you must cut down the door blocking Dotted Hole.

Once you've defeated the Elite Four and obtained the National PokÚdex, talk to Celio and he'll tell you of a Ruby required for the hub that he has. Go to Mount Ember and look for the two Rocket Grunts. Defeat them and enter the hole. At the end of the hole you'll find the Ruby.

Return the Ruby to Celio and he'll give you the Rainbow Pass, which enables you to travel through all seven islands. Book passage for Island 4 and help Lorelei remove the Rockets. Once that is done, sail to Island 6 and head for the Ruin Valley. At the centre of the area is the Dotted Hole; use Cut to enter. Fall through the hole inside and proceed through the floors by going down the hole to the north on the first floor, the west on the second, east on third, and south on fourth. At the bottom is the Sapphire, but a Scientist will snatch it.

Now sail to Island 5 and head for the Rocket Warehouse. Enter and battle your way through the warehouse until you come to the Admins (one will switch some tiles to allow you to heal and return later on) and then the Scientist that stole the Sapphire. Defeat him to acquire the Sapphire.

You get the ruby for celio by going up the mountain and listening to the rocket grunts, then go in the cave and take the ruby. You get the saphire by using the rainbow pass and go to island 6, go down and you will find a door, cut the door to get to dotted hole, go through the holes and you'll find the saphire, but a scientist will take it so go to 5 island meadow and go in the rocket warehouse go through the arrows right and you will get to the scientist.Battle him and he gives you the saphire.

Hope I helped=)
