It depends. You have to have picked Squirtle as your Starter and beaten the game. He should start popping up anywhere in Kanto, but you're going to be searching for A WHILE. Not to mention the damage you inflict on it is still present the next time you face him.

If you chose Squirtle as your Starter, then it appears anywhere randomly after defeating the Elite Four.

Raikou can only be found if you pick Squirtle as your starting pok�mon. Once you have beaten the Elite Four it can be found on random grass routes in Kanto. Note that it is very unlikely that he will be nice enough to appear right away.
