After You Got The Sapphie And Emerald, What Else Is There To Do, I'm Not Sure How To Let The Legendary Dogs Free...

First of all you get the Sapphire and the Ruby. The dogs are set free depending on which Pokemon you started with. (Beat the Elite 4 twice and then if you started with Squirtle you can catch Raikou, Charmander-Suicune and Bulbasaur-Entei.)
They will apear randomly in Grass or water but not on the Sevii Islands.
I found Raikou when I had beaten all trainers and went for a swim, it will go black for a second longer than normal and it will appear.
Be careful! They run away easily, so use either a Wobbuffet with Shadow Tag as it's power or a Diglett/Dugtrio with Arena Trap, that will stop them from fleeing.

After you unlock the national dex the dogs are freed automaticaly
