I believe you're talking about the Ghost in Pokemon Tower that you cannot hit. Before you can hit it in battle, you must obtain the Silph Scope. You can obtain the Silph Scope after you defeat Giovanni in Team Rocket's Hideout in Celadon City.
After you have the Silph Scope, you can battle the Ghost in Pokemon Tower.
