By use of a Mystic Ticket. When you arrive at Navel Rock, take the passage towards the bottom levels and Lugia should appear at the end.

Okay, look, you can only get it by use of a ticket through E-Reader. Crossy says it's the Mystic Ticket, Nintendo_Dude says it's the Mystery Ticket, I don't know which, all I know is that you have to use some ticket with the E-Reader to get to an island, presumable Navel Rock.
