The dots on the door are braille which says 'Cut,' so use cut on the door, and you get inside a cave. All there is a hole, so your instincts should probably tell you to go down the hole, which is correct. When you land, you're in a room with more braille and four more holes. The braille tells you which hole to go down. If you choose correctly, you fall in to another room exactly like that one.
If you get any of them wrong, you start over from the single hole at the beginning. When you get all of them right, you find the Sapphire, which is immediately snatched by a scientist who tells you the second password to the warehouse. If you can't read braille, go to where you found the Ruby and there is a room that has the braille alphabet.
