Go to the Weather Institute on Route 119, and talk to the man on the second floor in the back. He'll mention heavy rainfall on a specific route. Go to that route, and find a diving spot. Make your way through a cave underwater; you'll enter a small room. Dive up, and you'll enter a cave. Kyogre is in there.
