Latias/Latios really doesn't have a nest, the TV will tell you where the route is but if he flees he will be at a completely random place.

Latias/Latios don't really have a nest it's just after you beat the E4 just watch the tv when ever you can and one time it may say something like "strainge flying Pokemon seen on route 204" (i've never had that happen to me so I don't know what it says) So then you go to wherever route it said to go to and hope to find latias/lateos there.

They keep moving around the region. Have a Pokemon that has a special ability that prevents them from escaping battle. The other Lati resides in Southern island but I don't know how to get there.
