1) You get the first Master Ball at Aqua Hideout, at Lilycove Harbour.
2) The second at Lilycove Lottery Draw if you win somthing like 6 times, and sorry but I'm not sure if it's 6 in a row.
3) Finally, you get the last,(mabe not last, if you know how to clone!) on Mirage Island, I think near the berries.

When the part of the orbs ends at sometime the Team Aqua base will open in there there will be warp things if you enter a room with alot of balls most will be Pokemon but 1 is the masterball.

In Team Aqua's Hideout right after Lilycove. It's after the maze of transporters. Once you figure it out and find yourself in a room with 4 "items", your in the room with the master ball. There are 2 Electrodes, I believe, one nugget and obviously one master ball.

You obtain the Master Ball inside of Team Aqua's base off of Lilycove. Keep trying warp panels until you end up in a room with a chair, and a red rug with four Pokeballs on it. Ignore the second column of Pokeballs; in actuality they are Voltorbs. In the left column will lie a Master Ball and a Rare Candy.

You get the first master ball in Team Auqua hideout. There is a room with 4 pokeballs, 3 are Electrodes and one is the master ball.
