More likely... Yes.... That's the bad thing about using your a cheat device, it often wrecks/freezez or loose data in your game. And when you catch Mew or deoxys by cheat device you have 50/50 chances that will obey you or not.

It all depends on the code. For example if you use the walk through walls when you go to the battle frontier, you will get a bad egg-a glitch egg.
