After you meet Steven and Wallace in the Cave of Origin, surf westwards to Sky Pillar, climb to the top, and it will fly away. After you beat the Elite Four, return to Sky Pillar to catch Rayquaza.

By using Poke Ball when battling it.
Ok, joking aside, just use your Mach Bike to ascend sky pillar (after solving the Sootopolis incident), and save before battling it. Put it down to red (false swipe always a good move) and put it to sleep (and you can attract if you want for good measure). Then shower it with ultra balls

Go to the sky pillar! You need a mach bike to pass through the cracks! And bring tons of timer balls,ultra balls and max repels.

Go to pacifidlog and surf to the right of the city till you see this opening above you follow the squigly road thing the you should get to sky pillar!!

Well if you have a master ball then use that but if you wasted it then keep on fighting him for a while then try using the timer ball or plan some strategy man.
