Ok, I'm going to explain this in the simplest way possible.....
Slot 1= the 1st PKMN in your party
Slot 2= the 2nd one.
And I think it also has something to do with the PC.

Ok slot one in the items thing would be the very top and slot two would be the second item in each one of your inventory.
