Yes. In Emerald you catch Rayquaza at the top of the sky pillar. You can do this any time in the game after you have talked to him and brang him to sootopolis.
Groudon and Kyogre can only be caught after you have beaten the elite four. Go to the weather institute near fortree and talk to that guy who gave you castform on the top floor. He will tell you the route to catch groudon. Get there as quick as you can. Then after you have caught groudon, talk to the weather man again for kyogres location. Kyogre is more tricky because it's underwater.
