Low levels at the end so about 5 or 6 out of ten.

Besides the Barboach and Miltank's levels, I'd say great job.
It's just me, but I'd say replace Double-Edge on Kyogre with Water Pulse. Every other move besides Kyogre's Double-Edge is great.

Rayquaza: Flamethrower is better.

Kyogre: No way hyper beam. Use Calm mind, and replace Double-edge with Ice beam.

Groudon: Shove Earthquake somewhere in there, maybe take out Iron Tail

Blaziken: Sky Uppercut once it gets to level 59. Replace Fire blast. And you could try Bulk Up instead of Slash

Miltank: Definitly, NO special moves with Miltank. Its base special attack is half its physical attack. Use:
Milk Drink
Body Slam
Heal Bell/Toxic
Rollout/Brick break

Barboach: I'm assuming you're going to evolve it? Use Earthquake instead of Magnitude. But if you're going to use Snore/Rest combo, then replace Return with Surf or Ice beam. If not, keep Rest, keep Return, ditch Snore and teach it Ice beam, Surf or Amnesia to cover its weakness to grass type.
