I don't know what to do. But what I know is that you can catch Zubat as well as Johto pokemon. (serebii.net) What I think is that you would need to change the ID of all Pokemon in your team.

Well, the altering Cave was made by Nintendo as part of something that works with Mystery Gift. You were able to catch Pineco, Stantler, Dunsparce etc there in the past, but when they made changes to the gameplay, they realized that these Pokemon could be traded from other versions. So they sent the project to the crapper and filled it with lots and lots of Zubat and left it there for show.
