You have to battle one then it'll appear in your pokedex just like every other pokemon.

Defeat the elite four and wallace then you're mum will say a bird flew somewhere and you choose which colour(blue-latios red-latias)and it is somewhere in hoenn it's nowhere in particular!!

It appears that the only way that you can find him is by wandering and by chance, find him. Sorry that I can't give you a better answer. Enjoy!

You must encounter Latios next to Lillycove city to have it in your Pokedex.
