I already caught Rayquaza using a Skypillar cheat in GBA4iOs. Ca
I already caught Rayquaza in Emerald prior to getting the Sootopolis Badge. How can I unlock the gym or am I SOL? Open to any suggestions! Please and thank you.

I think you might have a problem on your hands. You need Rayquaza in order for Groudon and Kyogre to stop fighting in Sootopolis City. If you can't do this part of the storyline, you might not be able to battle the Gym.
I would suggest following the storyline and see if it will allow you to face the Sootopolis Gym. If it doesn't, try deleting the Cheat and see if that helps. If it doesn't, you will either have to start a new game or find another Cheat that will warp you inside of the Gym.
