There is no one blocking the way into Team Aqua's hideout. The only thing that is blocking you going any furter is the fact that there are wailmer blocking your way to Route 124. The entrnace is above this so just sail north from the beach in Lilycove City.

There should be people of team aqua that you have to fight and win against. That should get rid of the blocked enterence. Or the person blocking the enterence might be the one you have to battle. It has been so long since I got to that point that I can't really remember that much.
