If you just catch it yourself, it should obey you.
If someone traded it to you, then it depends on the Level and amount of Badges you have. Initially, a traded Pokemon doesn't trust you. If you have the Knuckle Badge, it will trust you until it passes beyond level 30. After the Heat Badge, it will trust you up to level 50. The Feather Badge allows up to 70. Finally, the Rain Badge allows any level.

Also if you used gameshark to catch a wild deoxys it will never obey even if you have all badges... You would have to use gameshark to obtain the proper ticket yo get to the island where deocys lives, solve the puzzle and catch it that way... Then it will listen to you

The Easy Way is Edit The Pokemon's Happiness using YAPE. I also had the same problem.

To make deoxys obey you have to get a code or get him/her in BIRTH ISLAND. It can be accessed with
A aurora/mystic ticket....... If you use cheat codes, it is not going to obey no matter what.....
Or just use another cheat code to make him obey.
