Sorry it's not possible to have two secret bases on Pokemon Emerald, you only allowed up to one base per game.

Im pretty sure I may be wrong but I think you can only have one base but if you don't like it you drill again and create another one but that old base would be gone anyway if you need another drill buy it from a merchant
