What does the certificate that you get from the game freak guy do I heard he gives you jirachi but I'm not sure

It upgrades your trainer card one tier, but he does not give you Jirachi or any other Pokemon for that matter. If you want a Jirachi buy the Pokemon colosseum bonus disc on eBay or buy an Action Replay to get Jirachi with.
