Actually, the badges have nothing to do with it. It's something to do with the code that allows you to catch it in the wild. In fact, I had this exact same problem. The only help I can give you is to dump those ones, and ust the codes that teleport you to the islands, and catch em the old fashoned way.

You need to have all the GYM Badges and/or give it special berries that allow it to be friendly(but it lowers the stast by a little bit or confuse it)
