Ok so I beat the game and when it sends me back to the main menu I click continue and I saved by the door where you beat nebula gray and every time I beat him it send me there am I doing something wrong?

No,if you noticed on the main screen you have the protoman icon,that means you completed the first phase (if you noticed you have more then thats even better).The next part is to get out of there and jack into somewhere then go back to the Nebula Area.I forgot which area but you may have noticed a program navi by itself when you walk around.On one of the areas,there is an invisible pathway that takes you to it then if you have enough obtained chips (140 at least) then it'll upgrade to level 2 and then there will be a vortex opening up,once you go in prepare for liberation because they are back.
