Well first of all, I havent passed the game
So I don't know about the doors, but for
The babies I've listed them below.

Metuar..................ACDC 1(through purple skull gate)
Bunny...................SciLab 1(in job "adopt a virus")
Swordy..................Undernet 1(enter through hades isle
net then go > ^ < each when you hit a dead end)
Spiky...................Hades Isle(gargoyal comp.)
Momogra.................Zoo comp.,last area(where you faught Beastman)
Mushy...................SciLab 1(in sqaure at end of ramp)
Killer eye..............principle PC comp.(in front of cyber board)
Jelly...................Beach 1(go to sqaure near undernet entrance
stand in middle and go down/left)
