In battle network 3, at the end of the game, get swallowed up by alpha. Then megaman deletes alpha, but they return in previous battle network games after this. How is this possible?

My guesses are that after Megaman defeated Alpha,Bass and Wily broke free and escaped.
Bass was found by Gospel (the beast) and fused with him as BassGS. You can find him in Secret Area 3. He was the one talking during the credits saying do you want to help me. Wily probably just broke free.
