If you want to catch Raquaza get 50 ultra balls and save it before you walk up to him and touch him ok.

Save your masterball for Latias/Latios ok (because they always run after 1 throw of the ultra ball.

It only took me 10 tries because I killed him with my level 89 Marshtomp and on my 10th try it only took me 3 ultra balls...

So listen to me when I say that using ultra balls on raquaza works.
