Go to sky pillar and go to top floor rayquaza was sleeping there. Go near rayquaza it awoke and flew away. Now again go to sootopolis rayquaza will make groudon and kyogre stop fighting and then go to sky pillar and see at the top floor rayquaza will fight you and you can catch it
