Moltres is the fire one and you should of seen it in Victory Road.

Ok, I got an offical players guide and I'm going to use it here. On the third floor ( the one with the exit, that you can't get to...yet). When you come out of the ladder go up to the boulder and keep on going left, you will eventurally see a ladder, go down it. Then it's a no brainer from there.

Zapdos, is in the Power Plant.
The Power Plant is by the Rock Tunnal, ya know where when you first went there that there was water, but you couldn't surf yet?

Well I guess you got surf, surf down the water and you will reach the Power Plant, go in and navigate your way through. (It's pretty easy) and by the exit, there will be the legandary bird Pokemon: Zapdos.

You could get mew by a glitch in the game. I have it and it is at lv.100.

The Fire one is Moltres, located in Victory Road. Zapdos is in the Power Plant.

You made an excellent choice by using the Master Ball on Mewtwo! Most people I know aren't intelligent or knowledgable enough to use it correctly, but nice choice!

To get Mew, try the Mew Glitch. You may have beaten the trainers that you will need to make this happen, however...
