When deciding pairings it does not matter if you do not get optimal pairings for all your characters, it is more important that you have pairings early to avoid ending up with incomplete interactions near the end of the game.
Don't rely on your strongest characters to carry your army. Try to balance Experience points with the weaker characters so they eventually level up and be able to use a Master Seal to upgrade their class and stats.
If you find yourself struggling with a particular stage consider lowering the difficulty setting so you are able to progress. Another option to make things easier is to turn off Permadeath mode so you prevent the loss of characters.
Always make sure you check the menu for any optional missions that may be available whenever you exit your castle to progress with the game. This is worth doing as there is always the possibility there may be optional Paralogues amongst the generic invasion battles which will enable you to recruit new characters for your army.
Make sure that early in the game you have Kaze and Niles in your party whenever possible so you are able to collect the treasure chests that are scattered about the field. This is important because Kaze and Niles are the only two character classes that have the ability to open locked doors and treasure chests.
When you have decided on your pairings try to level up their bonds as much as possible so you get the best field results from them. This is important becase the offspring character's stats will be based off the parents stats.
Taking food to the mess hall in your castle between missions will give your army temporary stat boosts that will last until the end of your next battle.
Once your army is a sizeable number decide which characters you want to take into battle and which ones you want to pair up.
Between missions you can get random weapons and food by talking to characters in your castle that have an exclamation point above their head.
Each character class is proficient in a certain weapon type so before they head out to battle make sure you have equipped them accordingly so they are able to fight to the best of their ability.
Use archers to easily shoot down flying enemies with one shot and likewise if you have Pegasus-riding characters you need to make sure they avoid enemy archers otherwise they risk the same fate.
