Just wander around. You will never have a LoZ game that allows you to wander around with the final boss defeated. After beating the final bosses you will be able to wander around and do everything, and you will be able to refight the final boss.

After you beat him you'll restart over before the final fights. Just exit the castle and you can free roam. You can't free roam after beating him though, you'll always restart.
