You will find Team Flare and their Leader, Lysandre, throughout the Main Storyline. Your first encounter with them with happening in Glittering Cave. You will also encounter them on Route 10, the Power Plant, the PokeBall Factory, in Frost Cavern, the Lysandre Labs, and in Team Flare Headquarters. Their goal is to activate the Ultimate Weapon in order to destroy everyone and everything that isn't apart of Team Flare.
