Is there any reason to keep 1 of each Pokemon captured? If I get rid of some of my smaller Pokemon, will I still be the same level, have the same amount of captured Pokemon, etc?

No, there is no reason to keep the pokemon. Your data will still be saved as of having caught that Pokemon and it's information will be retained for the game.
