You get the Master Ball from the Team Aqua Hideout B3F. The Master Ball can be used for catching wild Pokemon.

In the Team Aqua Hideout. The exact room where it's located happens to be Archie's room. If you miss it the first time (when trying to reach the submarine), you'll end up coming back during the Delta Episode when Zinnia pays a visit, as she'll be confronting Matt and Shelly there.
